As with the (currrent) 'option' to disable dot-checking, my reasoning goes something like this...

I'm all for options - unless that option provides little or no advantage for the task at hand (and in fact causes trouble more often than not) and therefore it's existance simply adds to user-confusion on what it does and why he may or may not want to use it.

...if you feel strongly enough that these types of options should still be there, then I would recommend intializing them to the best 'default' setting and moving them to some "Advanced Options" area of the interface.

Disabling the dot-checking in the current interface (for example) is something you (the user) should NOT be doing, unless they understand what the ramifications are - it will give bad results for the task at hand ('good' correlations between the two meshes, for morph and/or shape transfers).

EDIT: Likewise, using the Base Geometry is almost never desirable.  You might have some special cases where you want to be able to use it, but I've never used it and (IMO) that option shouldn't be there confusing people (unless it's moved to an anvanced/special options area).
