A few differences:
1 - Jinny comes at zero cost. MD is now only available on a subscription basis.
2 - Jinny is a tool for alteration of garments in MD format. MD supports creation from scratch
3 - Jinny aims at simple garments for use in virtual worlds. MD aims at more elaborate garments for presentations, digital art, etc. Both can be used for the other purpose, though.
