Looking great! Smoke and exhaust will discolor- leave carbon on parts. You can add random dings to it - misc. damage? Nice model. What is it?

I notice that when I use a modifier on it (like waving and such) the edge angles change slightly and Anything Goos calculates different values and the rust changes on the model. Would this be a situation where baking a model's texture to a map first before animating it will keep the rust static?

You added some supports to the side. Looks better, stronger, and adds more surface to rust and scrape. Looking forward to seeing it added to the rest of the sub. Now I want to try out Anything Goos!

Yes you could do different angles on the same object by using shading domains or other types of mixers. For example use an elevation mixer so that you have different angles on top than on bottom. If you need a sample, please just let me know.
