Open the cr2 with a text editor, you should see something like this (Victoria 3 cr2 used as reference):

Simply do a Replace All to change all references to the original obj file with your modified one. There might only be one reference to the obj, or there might be multiple references.

Then you can change the name of the cr2 (and corresponding png/rsr) and save.
